I completed my internship in bioinformatics at Eminent Biosciences, I developed a solid foundation in Next Generation Sequencing (NGS) analysis, leveraging various computational tools such as Machine learning, R programming, Linux command-line scripting, and Python. My role involved optimizing NGS pipelines for data processing, alignment, variant calling, and annotation.In bulk RNA analysis, I am proficient in the Tuxedo-I pipeline, which includes tools like Tophat2, Cufflinks, and Cummerband (an R package). Additionally, I have experience with the Tuxedo-II pipeline, utilizing Bowtie2, Hisat2, StringTie, and Ballgown (another R package). I have also worked with the Trinity pipeline and the edgeR pipeline.For Whole Genome Sequencing (WGS) and Whole Exome Sequencing (WES) analyses, I specialize in the Genome Variant Detection (GVD) pipeline, enabling comprehensive analysis of genomic data.In single-cell RNA analysis (scRNA-seq), I have employed the Seurat pipeline to examine scRNA-seq data, allowing for high-resolution investigation of individual cell transcriptomes.To enhance efficiency, I utilize Snakemake, a powerful tool for automating workflows, streamlining processes, and improving productivity.
