Utilize transcriptomics(sc-RNA/bulk RNA-seq) and genomics (targeted/whole exome) to characterize cancer organoids for cancer cell culture media development. Conduct routine bioinformatic analysis of RNA and DNA sequencing data-Use cell ranger pipeline to analyze sc-RNA sequencing data and use Seurat package and cell annotation tools to identify cell types and conduct downstream differential gene expression, co-expression, pathway analysis and network analysis-Run bulk RNA and targeted gene panels sequencing pipelines in IonReporter Software and conduct downstream differential gene expression analysis using data using NOISeq, DESeq2, EdgeR etc-Run targeted genomics pipelines in IonReporter software, and analyze variant calls to identify confident somatic variants (Single Nucleotide Variants, Insertions and Deletions, Multi Nucleotide Variants. and Tumor Mutational Burden) and Copy Number Variants-Bench top experience (Cell culture:Dissociated tumor culture, cancer organoid derivation/culture;Molecular techniques: RNA/DNA isolation, quantification;Next generation sequencing: Automated Library preparation, library quantification using bio analyzer, templating, and sequencing. Routinely run ion ampliseq bulk RNA/targeted gene panel sequencing, and targeted genome sequencing assays such as Oncomine Comprehensive Assay V3 (OCAV3) and Tumor Mutational Burden (TMB) assays.
