Developped pipelines and applied state of the art spatial deep-learning methods for the analysisof 65-plex protein multiplex fluoresecence imaging (MACSima) at the single-cell level of variousskin inflammatory diseases. Set up an user-friendly pipeline for a mutliplex image manualannotation by pathologists (celltype, regions, proteins). Analyzed spatial interactions of theimmune infiltrate in lymphoma and developped a subcellular interaction algorithm identifying« cellular junctions » as functional interaction between immune cells. Described cytotoxicimmune infiltration and proximity-specific antigen presentation downregulation by tumor cells asmajor factors in predicting response to therapy in skin lymphoma.(bit.ly/skin-atlas)+ Built an integrated single-cell RNA and single-cell TCR atlas of healthy skin and skin lymphomacomprising 13 studies and more than cells. Set-up a cellxgene server for interactiveanalysis by biologists of the lab.+ Led acquisiton of multiplex imaging system: managed the end-to-end process, including writingtechnical specifications, evaluating supplier bids, and coordinating with the CHUV purchasingdepartment for the acquisition of a high-value multiplex imaging machine.
