WORK HISTORY
Bioinformatics Software Engineer Iii @Memorial Sloan Kettering Cancer Center
New York, NY, US
Developed and maintain a Spring Boot and Postgres microservice for mapping patient identifiers to sample file locations and associated metadata, enabling micro-services and researchers to reliably query this information via an API- Extended internal HPC workflow orchestrator, an application of Django microservices (Beagle and Ridgeback) to support additional workflow languages, new pipelines, and expanded API endpoints. Features were tested in development, validated via GitHub actions, and deployed to production- Reduced workflow failures by maintaining the metadata of samples in our orchestration database, and resolving issues with input files (BAMs, FASTQs, etc.), failing tools, resource configuration (CPU/memory), and orchestration logic- Developed and deployed production-grade Nextflow and CWL workflow for CHIP variant calling, SNV analysis, and MultiQC on workflow orchestrator, enabling reproducible, containerized, and scalable execution in a HPC environment- Co-led a group of scientists and engineers to help adopt nf-core standards by maintaining a shared module repository within the MSKCC developer community and promoting the use of Nextflow and nf-core through presentations and documentation with the goal of improving the transparency of tools and resources used to generate scientific data.
