TickChip Development & Clinical Validation: Project manager of TickChip, a DoD-funded combined pathogen–host genomic sequencing assay for Lyme disease and other tick-borne infections. Validated multiplex qRT-PCR & Illumina NGS assays on >500 whole-blood samples, achieving >96% sensitivity (10 copies) & >92% specificity. Conducted host-response studies in acute & chronic Lyme plasma to identify immune signatures & disease-progression markers- Metagenomic Pathogen-Discovery Projects: Performed high-throughput, GCLP-aligned metagenomic sequencing for Sudden-Death Virome study & ARLG Plasma mNGS projects. Processed 396 post-mortem tissues & 119 plasma samples; handled sample prep, total nucleic-acid extraction (Qiagen EZ1 Advanced XL), automated DNA-library prep (Tecan MagicPrep), Qubit HS quantification, pooled Illumina NextSeq 550 sequencing, & taxonomic profiling with SURPI+, using stringent positive/negative controls. Manual & robotic workflows ensured efficiency & reproducibility- Emerging Pathogen Surveillance: Characterized genetic variation & host response to novel H5N1 versus other respiratory viruses (classic H5N1, H3N3, H1N1, RSV) using RNA-seq to inform transmission and vaccine-escape assessments- Clinical Assay Development & Biobanking: Biobanked clinical samples per HIPAA; designed & validated metagenomic NGS assays for agnostic infectious-disease diagnostics across diverse specimen types (BAL, pleural, pericardial, peritoneal, abscess, CSF, FFP, ocular, synovial). Oversaw regulated sample biobanking & method validation under GCLP/GLP/ICH with strict SOP & GDP compliance- High-Throughput Universal PCR Workflow: Developed & validated a universal PCR protocol (<24 hr runtime,~30 min hands-on) on the fully automated ClearDx platform for whole-genome sequencing of bacterial isolates & RNA extracts. Trained junior analysts on assays & instrumentation; developed robust protocols for reproducible data collection & troubleshooting.
